due to lockdown we have reduced the rental payment to the landlord to the certain extent and the same had been accepted. Since the landlord issued tax invoice with GST. for the month of April 20 as per our agreement without reduction. the service provider filed the returns they intimate us that they issue the credit note for the differential rent. They also informed us that they will issue the CR only on Basic amount and no GST will be charged.

please advise is it ok?

No... because while you upload credit note in GST Portal it will ask for original invoice number along with taxable value of credit note and respective amount of GST. it won't accept in the portal without gst, if the original invoice is charged GST. if you are not registered under GST then it is completely your opinion.
