I have filed an ITR using the online facility on the new efiling IT site, but however challan 280 for SA tax was paid offline (over the counter). Now how to show the challan paid details on the efilling site against this ITR.

Either wait for automatic conciliation by system, or file revise return u/s. 139(5) of the act.
It will reflect in 26AS and also you may add the challan details in " Tax paid " option
Where to find tax paid option in the new IT portal as i could not find the same.
At the time of filing ITR there will be schedules to fill tax paid details.
