Depreciation not considered by cpc

I have received intimation from CPC u/s 143 raising demand as they have ignored depreciation figure stated in Schedule DEP in the return. The Return correctly shows depreciation in proper schedules - DPM/ DOA/ DEP and subsequent calculations are all correct. No reason has been given for ignoring depreciation by them. I filed for correction but result is negative. What should I do?
