Special Resolution is to be passed by shareholders in the General Meeting and if such MD is also a shareholder of the Company, then he can definitely vote in the capacity of a shareholder.
However, MD cannot vote in board meeting as he will be considered interested in the resolution. But as a shareholder he can vote in general meeting even if he is interested.
