I believe this is an old problem you are suffering with.
with regards to future, you should write to TDS AO for surrender of one of the PAN.
With regards to old deductions, you have two options:
1. request TDS AO to allow amending challan details (TAN)
2. file manual appeal for set off deductions against both PAN for unmatched entries.
However, regardless of what the problem is your own form 26AS should not have any mismatch on account of your multiple TAN. that should be the problem for the deductee.

Which TAN to surrender is something you need to decide internally. It is immaterial which TAN you surrender as long you keep one TAN properly and deposit tax against that TAN and file TDS returns properly
