Link Aadhar with PAN message will be displayed when you login at income tax website. If you have linked the message will not be shown. For Aadhar - PAN link up it is not necessary to have made PAN application with Aadhar as document.

It may also be noted that if you have not mentioned Mobile No in your Aadhar then Aadhar/PAN linking is not possible. You need to have the Mobile No Active which was mentioned at the time of aadhar application.
