how can we deposit tds by cheque or online

you can remit the tds amount by giving cheque to bank with the manual 281challan or by online. the E-Challan No. 281 is available on www.tin-nsdl.com

Thanks if invoice raised on 31.3.16 tds deducted on it will be deposited before 30 April,by issuing cheque

Yes of course. otherwise late payment interest at the rate of 1.5% p.m or part therof from the date of deduction would be levied.
