In "Income Details" tab in "Income from Salary / Pension (Ensure to fill Sch TDS1)" fill the taxable salary as per Form 16 (or as per ur computation, if any, after including any income(s) or / & claiming any further exemptions / deductions) while on TDS tab, u have to fill the salary amount as per ur Form No.16 issued by ur employer. Moreover, it is not necessary that they should be always be equal, provided u have the necessary proofs (i.e., in ur case, rent receipts on revenue stamps if > Rs.5000/-, rent agreement & payments by cheque or net banking which will substantiate the genuiness of rent payment) in case of any notice issued by A.O., the chances of which are almost less than 1%. As u filed ur ITR by due date, u can revise ur return by claiming the HRA exemption u/s-10(13A), to minimise ur tax liability.

THEN DONT USE THE SALARY AS PER FORM 16 TAB SELECT THE SALAR PERQUISITE ALLOWANCE TAB RECOMPUTE THE SALARY
IN TDS TAB SHOW THE TDS AMOUNT U WILL GET THE REFUND
